Upgrading PC from windows 98 to windows 2000

I have an old pc that my sister wanted to use to play an mp3 player on. However the player will only work with windows 2000 or later. I have loaded 2000 on and it works fine. However it won't let me remove 98 so effectively its running two OS at any time. The reason it won't let me remove it is because i have a FAT32 according to helpfile. Can anyone give me a quick solution.
